True say, I not understand your other issues, You may use or sh404sef or router.php file. or not use SEF at all.
If for you not like as we build URLs for SEF - you may self rewrite or plugin to sh404sef or router.php.
Plugin for sh404sef - rebuild more simply.
router.php - ask more difficult rules

I'm referring to the initial issue that the original poster posed, regarding the vehiclemanager menu items pointing to the same category when using the sh404sef plugin.

Hello,
Now you may simply bypass that in sh404sef.
You need for 2 menu links - create new link in sh404sef, after that you need remove (with duplicate) all old links for that menu, and sh404sef will recreate new urls
